I am using Studio One with a Focusrite Scarlette 18i8.  I have 4 microphones plugged into it.  I can see all 4 on the mixer software for the Scarlette, all give sound.  I downloaded a free piece of software, and it can see all 4 mics, but I can't get the Studio One to see Mic 3 and 4.  I try to add them in the under Song Setup.  It sees them as an option, but clicking on the square under 3 or 4 brings up a greyed out M.  As soon as I click Apply, it disappears again.

Is there a setting I'm overlooking to get this to work?

Follow up:  Yes, I am very sure I checked under Song Setup.  I can get it to work with Mic 1 & 2, just not 3 & 4.

Hi

Make sure you have the routing correct Launch Studio one, open a new song, select "Studio one" from the top menu "song setup" > "audio I/O setup" route your tracks where you want then to end up. If your interface has 4 inputs and is recognized it should show 4 inputs at this stage.
