I am planning to buy AudioBox iOne, but before I do that I have to know if the headphone output and main outputs are separate outputs. With my Firestudio Mobile I could for example route a guitar track to the headphone outputs (output 3 and 4) and a backingtrack to the main outputs (output 1 and 2). Is this possible with the AudioBox iOne?

No, the iOne is a simpler design in that the headphone monitors the main output and is not assignable unlike the FireStudio Mobile. If you're looking for assignable sources for Headphones you should consider looking at the Studio 192 Mobile instead, albeit more expensive than the iOne, it does offer you the flexibility you are looking for.
