I have to mute the actual waveforms to ensure crosstalk doesn't pick it up

The only way to avoid the bleeding of the track with Console Shaper and "Crosstalk" engaged is to right-click the track, go to Events, and then "Mute Events."  It sounds like this is the way that you are doing this.
