Does the Atom SQ work in Studio One 5 exactly the same regardless of what Mode it's in (MIDI or MCU mode in settings)?

I want to use it in FL Studio which kinda requires MCU mode to be able to use the TRANSPORT functions (play/stop/etc.)  Does Studio One 5 not care what mode it's in or does it HAVE to be in MIDI mode for Atom SQ to work perfectly in Studio One?
