Hi, I have been using scenes/projects to play gigs with different bands and It has worked flawlessly until last night.  When we were setting up I discovered that the input gain was zeroed on all channels.  It may be my imagination but the scene recall looks different now with "projects" and "scenes" (I was actually restoring from projects and I don't have anything saved in scenes). I think it may have something to do with stage box which I purchased recently and hooked up several days ago but I was not using at the gig as it is going to take a while to remap everything. so...my questions are:

1.  Did networking a stage box zero out gains on my project?  If so, can I restore from somewhere?

2. Did projects and scenes change on the Studiolive series III mixer with an update?

2) Yes, that has been a major firmware change earlier this year. The former scenes were changed to projects with scenes, which has more and other options as before. There is no "Zero Out Scene" any more, but resets for project and scene individually. And the are resets for patching and "Link Aux Mutes" are now general settings (not connected to scenes anymore). You have to get familiar with the new features and I can only recommend to store a scene in a project and give it the same or a related name, because sometimes you need to be able to recall scenes separately. If you don't store the scene in a project, some settings can get lost.

1) Yes, because you are now dealing with network settings, not just mixer settings. There are some things to consider when you work with a stagebox. Read the manual and route two banks of AVB streams TO the stagebox and one BACK. And then you need to store this network setting in a project in order to make it recallable.
