Studio One 3.1

Mixer: Studio Live 24.4.2

The problem only started when I upgraded from Studio One 2 to Studio One 3.

My Windows Explorer won't recognize Studio One.exe as an application in the "Open with" dialog box.

Are you saying that "Open With" doesn't allow you to navigate to and choose Studio One to be associated with *.song files?

Anyway, run the installer again if you can't do it manually.   The installer should create all necessary file associations, if some of them got broken.
