I am trying to map the joystick on the MPK mini in Studio One 3 to direction/navigation (up/down/left/right) - not a particular problem with that and it seems to work apart from the one place I am trying to use it.

I want to be able to use the joy stick when using plugins with great big lists of presets - im usually moving through them and testing how they sound with the keyboard so if I could use the joystick instead of the keyboard arrows or mouse it would be so much easier.

Any ideas?

If those particular controls on the Akai sends MIDI CC, you have to create a New Control Surface in Options/Preferences(OS X) > External Devices, and then you can Control Link those controls to the available commands in Studio One.
